If binomial distribution measures when the probability is 50%, how come the 'prob' in the R function dbinom(x, size, prob, log=FALSE) be anything but 2?

You seem to have the wrong idea about what the binomial distribution is.

I'd take a look at the wiki page.
 
The binomial distribution does NOT require that the probability be 50%. It requires two (thus "binomial") probabilities, p and q, such that p+ q= 1. p= q= 0.5 gives a binomial distribution but is not the only one.
